The Bio-Imaging Resource Center provides researchers with training, advice and access to instrumentation and image analysis software for state-of-the-art optical imaging using widefield, confocal, multiphoton, light-sheet and super-resolution microscopy. The Proteomics Resource Center (PRC) at The Rockefeller University offers analysis of biomolecules and peptide synthesis for The Rockefeller University community on a subsidized, cost-recovery basis. The Center is also available to other not-for-profit institutions. The Center is located in the south eastern part of The Rockefeller University campus in The Rockefeller Research Building: RRB157. The Center is guided by and reports to a Scientific Advisory Committee (SAC) on a regularly basis.
The PRC team members are analytical chemists with expertise in proteomics, metabolomics and peptide chemistry. The corner stone of the Center is liquid chromatography (LC) and mass spectrometry (MS) which we apply to proteomics, metabolomics, lipid and small molecule analysis – see examples of projects analyzed by the Center.
The Center is equipped with nano-flow as well as higher flow LC. The majority of our instruments are of the Orbitrap type which offer high mass accuracy and high resolution. A triple quadrupole mass spectrometer is also available. The Center is equipped with, and has expertise in using, a wide array of software for data analysis. A full list of hardware and software are available here. Selected instruments housed in the Center are available for walk-up use.
The goal of the Proteomics Resource Center is to extend the limits of sensitivity and broaden the range of tools provided to investigators by implementing and developing novel and useful analytical techniques. To achieve the above we operate in a boutique style, encouraging the PRC scientists and users to collaborate to create a tailored approach to fit the many unique questions that can be answered using our tools and expertise. On a yearly basis, the Center is working with approximately 200 individual users and handles 500+ sample requests making the Center the to-go-to place to discuss proteomic concepts, experiments and data analysis

The Genomics Resource Center offers comprehensive services and state-of-the-art instruments to support genomics research. The approximately 3000 sq. ft. center houses an Illumina NovaSeq, two NextSeq500s, one MiSeq sequencers, a 10X Genomics Chromium Single Cell System, and Life Technologies QuantStudio 12K flex realtime PCR system. The center also provides several accessory instruments for sample quantity and quality validation: Agilent Bioanalyzer, Agilent TapeStation, NanoDrop spectrophotometer, and Qubit spectrophotometer.
For the next-generation DNA sequencing service, the center offers full services for genomic DNA-Seq and RNA-Seq, specializing in preparation of libraries from a very small amount of starting total RNA. Users can also prepare their own libraries and use the center’s sequencing-only services. The center offers free consultations on experimental designs, library preparation options, sequencer choice, sequencing depth and coverage, and biological replicates. The center performs initial sequencing data analysis for all users, and can assist with downstream analysis.
The center is staffed by five personnel and is directed by Connie Zhao, Ph.D. Dr. Zhao received her Ph.D. in molecular genetics from Albert Einstein College of Medicine and did postdoctoral studies with Jeff Friedman at The Rockefeller University. She has led the center since 2003. In her role as the Director of the GRC, Dr. Zhao has been very successful in implementing new technologies, adding SNP genotyping, micro RNA profiling, next-generation DNA sequencing, and single cell assays. The center is staffed during regular business hours and is accessible 24/7 with valid RU key cards. The center offers several instruments for use by trained users at no charge.

The CRISPR and Genome Editing Resource Center provides gene targeting and mouse embryonic stem cell technology for members of the Rockefeller University, Memorial Sloan-Kettering Cancer Center and their collaborators.
Since its inception in 1997 our center has generated numerous genetically engineered mice and embryonic stem cell lines that allow the investigation of gene functions in mouse models or ES cell culture systems. We continue developing and adopting innovative approaches to better assist biomedical research in our community.
CRISPR and Genome Editing services include mouse genomic knock-out and knock-in, mouse conditional knock-out, establishing new ES lines for gene targeting services, establishing ES lines from mutant mouse embryos, preparing ES cells introduced from off campus resources for injection or other application, assisting in embryoid body culture and in vitro differentiation of ES cells, and purification and evaluation of DNA for pronuclear injection.

The Epigenomics Shared Facility (ESF), part of Einstein’s Center for Epigenomics and an Illumina CSPro (certified service provider) laboratory, offers massively-parallel sequencing (MPS) including fully-automated library preparation, quality control and assurance, and a number of assays to study the genome/epigenome. Data analytical services are provided by the Computational Genomics Facility. The ESF supports diverse assays for MPS analysis and strive to bring cutting-edge technologies. NYU School of Medicine’s Preclinical Imaging Laboratory provides investigators with access to state-of-the-art imaging technologies and strategies to image live animals at the organ, tissue, cell, or molecular level. Our technologies are indispensable to researchers studying and monitoring disease in small living subjects. Built in partnership with the Department of Radiology, our newly renovated, 4,000 square foot facility opened in May 2016 and enables researchers to perform noninvasive and nonlethal three-dimensional imaging. The lab is equipped with powerful instruments for micromagnetic resonance imaging, micropositron emission tomography, X-ray microcomputed tomography, bioluminescence and fluorescence scanning, and high-frequency ultrasound. Our instruments are located conveniently throughout NYU Langone’s facilities on First Avenue in Manhattan. Trained researchers can use them upon approval and for a fee. Devices are located either within or outside the pathogenic barrier and near the various vivaria, providing expanded access and support to investigators conducting diverse biomedical research projects. We welcome investigators conducting short-term evaluations of animal models or efficient longitudinal studies. The lab is directed by Youssef Zaim Wadghiri, PhD, associate professor, Department of Radiology, and has four full-time staff.

NYULH‘s is a comprehensive light and electron microscopy imaging facility dedicated to bringing state-of-the-art methods in contemporary imaging and digital analysis to biomedical scientists with all levels of expertise. The NYULH Microscopy Laboratory provides access to highly specialized equipment and unique expertise, including:
1. Light microscopy technologies include high-throughput, transmitted-light, wide-field fluorescence, laser scanning confocal with spectral detection, TIRF, ratio FRET, FLIM, FCS, FRAP, multi-photon, lightsheet fluorescence microscopy and single molecule localization.
2. Electron microscopy services include negative staining, rotary shadowing, morphological analysis with chemical or high-pressure freezing fixation method, on-section immunolabeling with acrylate-based resins or Tokuyasu cryo thin section method, whole-mount and preembedment immunolabeling, correlative light and electron microscopy, and volume electron microscopy with serial sections, electron tomography, and SBF-SEM.

The Ion Laboratory, also known as the IonLab, is a new electrophysiology core facility that is part of the Ion Channels and Transporters in Immunity Research Program directed by Stefan Feske, MD, in NYU Langone’s Department of Pathology. The IonLab facilitates research in the area of ion channel and transporter function and ionic signaling in immune cells, but welcomes users who are studying other cell types or organ systems.
Led by Director William A. Coetzee, DSc, the IonLab services are available to all investigators at NYU Langone, regardless of whether they have prior experience in measuring ion channel currents, transporter function and ionic signaling. The lab is also available to investigators in the larger NYU community, other academic institutions in the New York area, and industry partners.

NYU Langone’s Metabolomics Laboratory offers custom metabolomics services to our investigators and the greater scientific community. We specialize in mass spectrometry–based metabolomics, offering global (untargeted) and targeted methods for metabolite identification and quantification.
Commonly assayed targets include glycolytic and tricarboxylic acid (TCA) cycle intermediates, amino acids, nucleotides, and lipids. Using a custom-targeted method, we can perform absolute or relative quantification, flux analysis, and biotransformation analysis.
Our untargeted platform enables the detection of several thousand metabolite peaks from a typical sample of cells or tissue, focusing on either hydrophilic or hydrophobic metabolites. These data can be used to identify differentially regulated features, candidate markers, metabolite structures, and more.

The ISMMS Metabolomics Core is committed to providing mass spectrometry approaches for small molecule analyses to ISMMS research groups and collaborators. The Core houses a comprehensive suite of technologies including liquid handling platform, liquid chromatography coupled to mass spectrometry and gas chromatography coupled to mass spectrometry. The process begins with experimental design support to ensure samples are handled properly, necessary controls are included, and the study is sufficiently powered. Analytical capabilities are combined with custom informatics and statistics solutions to enable faster analysis and more approachable data interpretation.
In the Core, metabolite and small molecule analyses are performed by two liquid chromatography-mass spectrometry (LC/MS) systems (Thermo Orbitrap IQ-X and Agilent 6495D QqQ) and one gas chromatography (GC)/MS system (Agilent 5977C). These instruments utilize a range of standard analytical methods, annotated with a chemical library of over 1000 compounds, to maximize compound coverage in every sample. In addition, these methods can be operated in an untargeted manner, allowing for screening for biomarkers and novel metabolites/lipids, and in the context of stable isotope tracing, which allows for assessment of metabolic flux.

This facility currently provides optical and electron microscopy services. The facility is equipped with Nikon TIRF/SIM superresolution microscope, a Nikon A1R resonant confocal, a Leica TCS SP2 confocal, and a Perkin Elmer Ultra VIEW ERS Spinning Disc confocal. In addition to confocal microscopy, the facility is also equipped for bright field, phase contrast, modulation contrast and epi fluorescence microscopy. The facility has two separate wide field image analysis stations. A Nikon Eclipse E 400 microscope equipped with a color video system and Nikon Elements imaging software, and a Nikon Eclipse TE200 inverted scope. This inverted scope in specially configured to perform calcium ratio imaging is equipped with Nikon Elements for processing Calcium Ratio data.The facility has recently expanded with the acquisition of a JEOL JEM-100C/CX Transmission Electron Microscope. The facility also is equipped with Typhoon 9410 scanner for the quantization and localization of sub cellular fluorescent and radioactive molecules. In addition a Densitometer allows for the analysis of 1 and 2 D gels, Southern, northern and western blots and RFPL gels. The facility also has an Odyssey Infrared Imager.

Fast internet access is essential for genomics, proteomics, image analysis and collaboration in modern genetics research. The Smart Internet2 Computer and Video-Collaboration Informatics Facility has been established by the RCMI-funded Center for Study of Gene Structure and Function (Gene Center) to enhance the analytic and communication capabilities of the Gene Center’s researchers by exploiting Internet2 in conjunction with a smart computer and video-conferencing laboratory. Real-time interactions can occur between individuals or among groups at disparate locations. The facility is equipped with up-to-date video conferencing equipment in situ and with portable video-conferencing equipment for live communication of experimental procedures from the lab. The facility also contains twenty computers networked to gigabit speed data lines for research informatics projects and instruction. Smart software routes requests to Internet2-enabled resources through the Internet2 / Abilene backbone. Two adjacent rooms house rack-mounted servers that support the Gene Center, and accommodate the manager/operator.

The Live Imaging and Bioenergetics Facility at the CUNY ASRC will house three core instruments: 1) Zeiss LSM880 upright two photon confocal microscope with Airyscan, FAST model and CLARITY lens, 2) LSM880 inverted live cell imaging confocal microscope with Airyscan and FAST model, and 3) Agilent Seahorse XFe24 live cell metabolic analyzer.
The supported applications include: in vivo imaging of live animals, time-lapse live cell imaging with high-resolution optical sectioning, deep imaging of fixed CLARITY tissues, calcium imaging, photo switching and photo uncaging, Fluorescence Recovery After Photobleaching (FRAP), Förster Resonance Energy Transfer (FRET), laser ablation, and measuring mitochondrial respiration and glycolysis in live cells in real time. The facility will also provide advanced imaging analysis software Imaris for data processing.

The Epigenetics Core Facility at the Advanced Science Research Center of City University of New York provides a variety of research resources and services that include: nucleic acid extraction and fragmentation, quantitative gene expression analysis, targeted DNA methylation analysis in specific genomic loci of interest, next generation sequencing (RNA-seq and ChIP-seq), and single cell genomics. The facility also houses an advanced cell sorter with biosafety protection for flow cytometry service. In addition, the facility provides services for RNAScope to allow for in situ hybridization detection of transcriptional targets with spatial resolution. Experienced at generating novel mutant mouse strains by using gene targeting in embryonic stem cells (ESCs) and by developing novel methods of modifying rodent genomes and assaying genetically modified cells in vivo. Customizes technologies to meet individual project needs, including specialized expertise in use clustered regularly interspaced short palindromic repeats (CRISPR) and CRISPR-associated protein 9 (Cas9) systems and other approaches for direct genome editing in vivo.Services include CRISPR/Cas9,proprietary rapid strain-creation method known as EZ-Mouse Model, tetraploid complementation systems, GEMMs-ESC Speedy Models, regulated gene expression by high-throughput RNA interference assay in mice, safe-harbor knock-in gene editing using Rosa26 and other loci, recombinase-mediated cassette exchange, Inducible Tet-On and Tet-Off Gene Expression Systems, homologous recombination, induced pluripotent stem cells, assisted reproductive technologies, and vitrification systems,production of transgenic mice by pronuclear injection of plasmid DNA or bacterial artificial chromosome DNA and the production of ESC chimeras by blastocyst injection. Production of fully ESC-derived mice by tetraploid complementation, including following, isolating, and manipulating novel ESC lines from existing mouse strains.Offers sperm and embryo cryopreservation and storage technologies for strain preservation and recovery. Highly efficient in vitro fertilization technologies using fresh or cryopreserved sperm are available, facilitating import of novel mouse strains without quarantine and recovery of poorly breeding strains.Offers traditional embryo rederivation technologies for animal import into barrier vivaria through quarantine.
